I just bought this car a couple days ago and the speakers were blown. So I went to Best Buy and bought some 4" Pioneers just to be able to listen to music without the crackles. Well, my passenger side speakers were really quiet and being overpowered by the drivers side speakers. I replaced the speakers with the intent to fix the problem, but the new ones are quiet as well. Could it be the speaker wire that could be messing it up or what?

You replaced both driver and passenger side speakers, right? If only one was replaced I can guarantee that the original speaker will be louder.
Silly question, but is the balance/fade set in the middle position?
Best way to check if its the speaker wire is to wiggle it around with music playing. Also try plugging and replugging the plugs attached to said speaker/amplifier. It could be a bad amplifier channel too, sadly.

Okay, so I just got done tinkering with it, it was the balance from the drivers side to the passenger side. They were still blown all to hell so I replaced the speaker. Now would Autozone or something of the like carry silicone to cover the tiny gaps that the Pioneer speakers didn't cover up?

Factory radio, yeah? I'm not sure how to adjust it either, but its on the volume knob.
EDIT: I took too long posting the picture, haha. I'd just use a mold free silicone to seat the gaps between the speakers.

what you do is you pull out a little bit and turn, and if you did it correctly, you can hear it transferring the sound to the other side
